I choose an installation as my main one, and maintain the one bootloader through the main. For me, it's Mandriva. So, I suggest formatting the windows partition, installing whatever distro, and then not installing the boot loader. Next, boot with the first Mandriva cd, hit F1, type "rescue" and choose to reinstall the bootloader to the mbr. It will detect both distros, and Mandriva will contain the bootloader file for edits.
